menu hides custom header

When I activate the multi-level navigation menu on my theme, the custom logo and clickable ad that appears in my header disappears. Do you have any suggestions for what to look for to fix this? If I deactivate the menu it comes back. I have actually used this menu before with this same theme and have no problem so I know it is workable, but I can’t figure out what is going wrong.

I was able to figure this out with the help of a WordPress forum moderator. But the logo is no longer clickable, which it’s supposed to be based on my theme setup. Do you know what I can do to fix this?

Also, Is there anyway to make the navigation bar sit on top of the logo header so that the left "blank" side of the bar is transparent? I want to pull the nav tabs up so they are level with the "roots" of my logo, but don’t cover the logo with white, as they would do now.
