Hi,
You will need to use a custom script for that.I might add support for extra custom code boxes in a future version as lots of people seem to want it. The thing is though, is I am yet to actually see an example where anyone needs it, every case I’ve looked at so far where people have asked for more custom code boxes have not actually required it, the users just didn’t understand how it works.
If you let me know what you are actually trying to achieve I might be able to offer more help.
The example you gave (http://sustainablecommunityliving.com/) doesn’t look like it uses any custom codes. It is just displaying WordPress Pages.

No, I’m 99.999% certain they’ve just chosen ‘Pages’ in the menu options. All of the items in their menu appear to be WordPress pages.
And even if you wanted the whole thing to be a custom menu, you would only need a single custom code block for it.

Yeah, I’m not really sure how to explain it any better though.
Any suggestions? Perhaps if the custom codes were pre-loaded with some code to demonstrate how it works and what is possible with it?
I’m trying to make the plugin as simple to use as possible but I don’t seem to be having much luck as I’m still getting lots of requests for help with stuff like this (CSS is another story altogether, there is no way to simplify that side of things).
the simplest solution would be to simply state "you can have multiple top level menu items in one custom code entry. click here for an example" next to the "Custom Code 1" textarea. this explanation would also come in the FAQ and documentation.
The next suggestion applies to the admin facing side of things, and requires a little bit more coding: lets say i submit Custom Code 1 containing 4 top level menu items and assign it to "Menu Item #3": Menu Item #3 would show "custom1" and menu item #4 thru #6 would be greyed out and not accepting changes, maybe displaying "custom1"

Your second suggestion may not work as I’m setting up a drag and drop interface for the menu item positions.
